I recently got selected for a Bain final round and they told me it would be over Skype with partners. Any reason why this would be the case?

The reason is that they are traveling and are not available at the office

Easy and simple: Partner is out of office and/or does not have time to meet you in person at the office ;-)

most likely the partner is not available in person, and due to recruiting needs they cannot reorganize the interview.
